Since we study and know God's word, I think we should obey them always having in mind our principles. (In the Lord)

Eph. 6:1 Children, obey your parents in the Lord: for this is right.

The hierarchy of obedience:

God
Parents
Church

Obey the church, but only when it's commands do not contradict the commands of God and your parents. Obey your parents, but only when their commands do not contradict God. Obey God 1st and always.
